I installed keylimetie to provide the search engines with better sitemaps. Previously, I was creating a .txt based sitemap and submitted it to Yahoo and Google. Before, I would average about 10-15000 pages indexed by the search engines per day, now, it's about 1/3 of that.

I have the scheduling set to recreate the sitemaps once a week. Does KeyLimeTie resubmit the websites after they are generated? I notice that, on the sitemap tab, that my selections aren't saved once I leave the program. Or do I have to manually resubmit the websites each week?

One more observation. All my pages in one of my three sites does not seem to be getting indexed.

The scheduler will re-spider the websites automatically.
If you have FTP setup, it'll FTP the files and ping the search engines as well.
If you have sitemap files on your server with all of your URLs, Google will automatically re-download them every few weeks.
Pinging them just tells them to come sooner. If you're seeing less URLs in Google, view the Webmaster Tools reports to see if there are any errors. Unfortunately, Google will not tell you why they index more or less day to day. It's a major pain for all website owners which you have pretty much no control over.
